Im not 100% sure on this but I would say that you cannot do that. Yes you can have one folder with one version and another with the other. But I belive you would encounter a problem when you try starting lets say 1.3 when in your registry it says 1.3.1.
Why doesnt sombody code a program that changes out the .exe file, dll files etc and registry keys?

Quick tutorial...
Assuming you already have the previous Doom 3 1.3 patch installed.
Wherever you see "C:\Program Files\Doom 3" below, assume it to mean the folder where you installed Doom 3 to. This is usually "C:\Program Files\Doom 3" but can vary if you use a different language of Windows or chose to install elsewhere.
- 1. Open up Windows Explorer and navigate to "C:\Program Files"
2. Make a copy of the "Doom 3" folder
3. Rename the copy as "Doom 3 1.3.1"
4. Install Doom 3 1.3.1 patch. Enter "C:\Program Files\Doom 3 1.3.1" (without the ", they're just there for emphasis) when it asks "Choose Install Location". Be careful with this last step. A few people have ended up with the patch files installed in a "Doom 3" folder UNDER where they expected it to be. The file lists below will help you check that the patch installed as expected.
You may well have other PK4 files in you "base" folder that are not PAK or GAME files. These are custom map PK4s and are ok to be there as well.
If you have RoE the d3xp files will also be updated by the patch.
At this moment in time the only mod that supports 1.3.1 is the EMZ 1.31 release.

I recommend creating new desktop shortcuts, one for each Doom3.exe which you can rename to show which version they launch.
Btw, the game doesn't care what the registry says. I think its just the installers that use the info there.
If you have any questions like this you're much more likely to get an answer if you post to the forums on www.the-emz.com - I check that frequently, but not so often here.
Note. If you use an external server browser like xfire, ase, qtracker it will still launch 1.3 - you'll need to use the in-game browser from 1.3.1 to join those servers

If you already have the old emz in your Doom 3 1.3.1 folder all you need to download is this...
http://www.the-emz.com/download/the-emz ... -patch.zip
Unzip this and put the four files in your emz folder.

I've written a tutorial about patching, dual installs and troubleshooting Doom 3. Its pretty generic stuff and applies to Q4 compatibilty issues too - the principles are the same.
